I've had lots of experience with this, since I live in one of the windiest cities in North America (Lethbridge, Alberta).
I have the hood deflector, and am sure IT IS NOT a wind noise issue, I had all of these issues for over a year prior to installing it, and just trust me by applying the scientific method I was able to eliminate it as a wind noise culprit.
My conclusion after 2 years of tracking the issue (which surprising doesn't bother me that much, as it's not constant, it just occurs when it is windy and specifically when the wind is perpendicular to the vehicle) is that the roof rack main bars cause the major whistling noise (I don't have the cross bars). I don't know of a solution.
Also, occaisionally I get some noise from the drivers door and I haven't diagnosed this one 100% but I suspect the door seal might be at fault. It doesn't happen often so I don't worry about it but the Rogue door seals/weatherstripping is PATHETIC in my opinion, it is the cheapest, weakest rubber material and I just can't belive Nissan cheaped out on this like they did. I'm sure I could rip this material just by pulling with my fingers and I've compared this to a lot of other vehicles and it's not even close to on par.
Also, I've heard others report that they tracked wind noise to the side mirrors, and the dealer removed them, placed foam tape in the gap and reinstalled, and this has eliminated the issue so I'd recommend targeting the side mirrors to eliminate some of yoru noise issues.
