IIRC, Iif you right click the exe file for it (might work with the shortcut as well), and go to properties, there will be a compatibility tab. I just run it in 256 colors, at 640*480 and whatever other old settings it has avbailable. Seems to be working now. I'm not at my Vista PC now and probably won' be until tomorrow so I can't confirm the steps exactly, but it was something to do with the compatibility settings.

I finally managed to pull myself away from Fallout 3 long enough to fix the maps. One of the triggers is still messed up, but it doesn't affect gameplay. It just spawns 2 of an NPC instead of 1. I'll emailing them out now, if anyone else wants a copy let me know.
