So I recently put on some new cross/drilled brakes, and they are getting really really rusty...
Im not sure what I should use to clean it... Im guessing some sort of Brake cleaner or something

Yea well it doesn't help when it rains a couple days in a row and your at school in the city and your baby has to just sit in front your house. Lol. Pull the rotors, clean the rust off with a wire wheel or wire brush, steel-wool the s*** out of them, clean them real well with brake cleaner, and paint them with some high-heat paint (make sure to mask off the swept surface).

How long have you had them?
