Problems after DE swap

I recently swapped a ka24de into my 1990 240sx coupe. I figured while I was at it I would also swap it from an auto to a manual as well. The engine runs fairly well seeing as the fuel in the tank is about 1 1/2 old. 1 problem I have is when I am coasting to a stop the car will stall out. The only way to solve this while driving was to downshift to always keep the rpm's up. The second problem is a leak between the engine and transmission. I can't tell if it is oil or transmission fluid. I did overfill the transmission, could this be the reason for the leak. Thanks for any help. I plan on giving it a complete paint job this spring: pearl white. Here of some pictures of my swap. Let me know what u think. Don't laugh at the mess. Most days it's about -12 C in my garage.

ive never taken apart the transmission or anything around there but is there a gasket down there that needs replacing maybe?

I also have another problem, my exhaust pours smoke in 3rd gear. My first thought was piston rings or valves but I thought it was wierd with it only doing it in 3rd gear. Let me know if anyone had had a similar problem. Thanks guys.
