Usually any takeout won't have been through rehab when you get it. The engine is much easier to work on when it is out of the car and this is why most reccomend verifying chain guides, doing plenum work. In my case if I were you the least I'd do is verify chain guides since if it does in fact have metal guides you just need a tube of silicone to seal it back up again after verification. If you don't you may be very unlucky, as I've heard rumor of VH45 dying very young of chain guide failure, and some, like mine, went 180k with busted guides. It's a gamble and a serious one. I agree with Q-tech, 960 for a complete motor is astounding. Any decent SBC rebuild will cost more than that after appropriate machining, etc... And the VH is all forged w/six bolt mains. His is over 300k miles. Thats where I'd like to be. Hell of an engine. Wes is the first Qer to capitalize on its potential in stock form by backing it with a 5 speed.
Back on track, the under plenum stuff can be saved for a later time if you must, but if you have the extra time and dough it is best to do it now. Ohm KS and injectors and do a visual inspection on sub-harnesses. Our fuel kills Q injectors so be constantly vigilant in maintaining a leg up on that issue. I'm doing one now as well as a host of other things I didn't do last year. Doing the plenum in car with appropriate parts waiting for reassembly will take less than a day if you're seasoned, but given the choice on the stand is always a better option. Also install an inline filter on the transmission return line and install a B&M cooler either in series or isolated from the radiator cooler to save your transmission from death. I'd hate to see all this effort and watch your transmission die right after. The cooler is 50 bucks or so and the inline filter is between 5 and 20 usually. Investing in a good bottle of LubeGuard can also go a long way for your trans. I would suggest downloading the FSM or buying one off eBay or Amazon to aid you in your quest of engine swap glory. This is also the time, again if you have the dough, to consider any performance mods you would like to take advantage of, such as stall converters, exhaust mods, blah blah. My Q is all stock, which is fine by me, but many other Qers here have installed new rear gears and converters and full exhausts with varying amounts of success and have threaded it here or I'm sure would be happy to lend advice to you.
