The guys here have pretty much outlined it. If you have stuff rattling in the car, you won't get it quiet until you find what is rattling and either re-tighten it or put some sort of cushion in between the pieces that are touching.
About the seat comfort, get some S14 seats, they have some real bolsters to them and are very comfortable to drive in.
The engine being noisy? It's a 13-14 year old engine what do you expect? Take a good look through it and fix whatever is rattling. The SR motors are shakers by nature so that aspect won't go away very easily. I suggest getting some new motor and transmission mounts, replace your suspension bushings, balance your wheels, get a good alignment, that way you are sure that whatever is causing the noise isn't from the suspension, wheels or engine.
The wind noise can be reduced by replacing your factory sound deadening but it will never really go away.
Again, S13's are old cars, the components were tightened down up to 20 years ago, you need to take a good look and make sure everything is tight and properly seated, if it's not, fix it. Reducing noise and rattling isn't a quick or easy fix, but if you take your time and track down each problem, like one of the guys above said, you will find that your car will be much quieter in the future.
