constantly changing clutch noises?

So I just bought a 91 240sx se hatch, great body and interior, rebuilt engine, spec clutch, it just needed some mechanical work, no big deal right?...WRONG. I put new motor mounts in, new thermostat, belts, then the day I registered it, I heard a clanking sound from the back of the engine when I started it. and a whizzing sound after I shifted. So I thought it was the throw out bearing. So I took the trans out and replaced the throw out bearing, although the bearing didnt look that bad and the clutch looked pretty good. So I put it back together and noticed the starter bolt mount was broken off, so I thought maybe the starter was bouncing off the flywheel, so I replaced it. The noise was still happening but only til the car warmed up, then it went away, so I took it for a ride and it only made that whizzing sound after shifting over 3700 rpm. My uncle who is a mechanic thought it was the heat shields, so I yanked those off and that noise went away, but now I hear grinding at low rpm and during shifting. im thinking it might be the pilot bearing. anyone have any ideas?

are there any more sounds other whan the whizzing sound still? i would lean towards pilot bearing, but if the sound goes away when the engine's warmed up, then that's a little weird to me.
