You should never mix the bose with aftermarket, the levels are way too different. The stock Bose system runs at 2 ohms, all aftermarket stuff is 4 ohms (unless your looking at massive competition subs, which take TONS of power at 2 ohms, with an efficient amp) The line level that inputs into the Bose amps is a higher voltage than you will want to use for the pre-amp inputs on an Amp, this is a very quick way to destroy the input circuit on an amp. And if you try to use the line-level input on the amp, you will run into the problem of the 2 Ohm system, which will fry the line-level inputs on your amp.
I've seen adapters which will turn the pre-outs of your aftermarket deck into the right level input for the bose amps, but the bose amps have a tendency to fail over time, and make awful noises, and then your limited to about 10 watts at 2 Ohms for the bose, which equates to about 5-7 watts at 4 ohms. So the sound output levels of the bose system isnt that great compared to aftermarket options.
The best thing to do when anything in the sound system starts to go out, is to save money and go to a full aftermarket system, then you will have much better sound.
