wiring problems

does anyone know how much trouble it is to do an auto/manual conversion. (wiring). i have an 89 240 cp and when i got it, it was a 5spd but the wiring harness was cut from the middle of l/h door up. so i got a wiring harness from a junk yard but its an auto wiring harness. and i have got most of the harness togather but b/4 i finish i want to know if it is worth the trouble. should i just try to find a 5spd harness or can i make my harness work.

thanks p.s. plans in the near futur call for and sr20det and an s-13 front end conversion
