im doing an engine swap from auto to manual as well, and since im using the auto ecu, can i use the same wiring harness that was used for the auto ecu?

Yes, you only need to wire up the backup lights and the nuetral safety switch. The backup lights are wired to the third harness down next to the fuse box and the front sensor on the transmission (S13). Use the search feature at the top right of the screen for the specifics.
