Wiring Harness Help for sr20 to s14 DOHC

I am in the beg. stage of my sr20 install into my 96 s14 (manual trans, se). I have got the ka engine out and am awaitng the arrival of the sr20 black top motor. The engine I ordered comes w/ the "complete uncut wiring harness," the ecu, MAFs, and ignitor chip. What is this problem i keep hearing about w/ the sr20 harness and the s14 chassis. what should i expect and how do I get around it. I've heard that if i have the "complete setup" w/ the parts i mentioned than i should have no probs. Anybody have any advice or insight?
