Why two radiator caps?

There's a cap on the filler neck and another on the radiator itself. Why is that? Is there one I should be using in particular when doing a radiator flush?

The filler neck is just a non pressure release cap [seal] whereas the radiator has the 13.23 psi release to overflow bottle.

Laymen use the top cap to burp the system.
