Where in the trunk of my Q45 is the nav system DVD?

Not sure what year Q45 you own, but I would look in the glove compartment.

Assuming it's an F50, I thought it was under the parcel shelf in the trunk on the driver's side.

Look at AV-117 in the 2003 FSM.
