Main reason people don't like the 96s is because of the VTC and the harness/electronics are different than the other years, which means the ECU can't really be tuned.
If you were going to use a standalone and you don't care about VTC, then a 96 engine might suit you well. I would also imagine you could convert a 96 engine to run on a 90-95 ECU, the sensors and whatnot all put out the same outputs and are otherwise the same.
Internally, they're not any different.
If I had a preference, I'd personally try and find a 90-92 engine and replace the chain guides and convert to S2 injectors. You gain the sodium filled exhaust valves, which is a nice feature on a boosted engine!
