Okay.. I hope the pic is clear enough. The intake pipe is pointing down with the filter underneath al the IC piping and towards the ground.

I didn't have a proper intake pipe to hook up for the swap. I'm assuming that once I get a SR20DET intake, that it should fix the positioning of it? Do these intake kits even come with a pipe? All I ever see on the covers are just the filter.

Car is pretty much put together, but waiting on a new ignitor chip.

That looks like a case of hydrolock just waiting to happen. If you buy just an 'intake' for the SR, you'll likely just get a filter. You need to locate a stock SR intake pipe, or, i think the HKS megaflow intake kit comes with a nice aluminum intake pipe, but it's like $350. You can get away with what you have, just don't drive that in the rain.

Yeah, definatly dont drive in the rain your engine will be gone. But also even if you get stock intake pipe it doesn't look like it will work because the pipe you made going to the smic will be right in the way.

Here is a pic of my car, and it uses a stock intake pipe and this is where it will place the filter.
