Weird Boost issue

So about a month or so ago I got my car dyno tuned at a shop.

I have RB25DET with Nismo 740cc, Ford Lightening Maf and Jim Wolf Tuned ECU with an SAFCII stock turbo with a hallman MBC.

Tune came out great. Boost came in early and pretty damn hard for a stock turbo.

So then I decided to do a bigger turbo. But before doing so I wanted to do some things to the motor to prepare. I took off the head and replaced the studs with ARP head studs, Brand new OEM head gasket, Powder coated the greddy intake manifold and valve covers, new cometic intake manifold gasket, eliminated the stock oil-to-water cooler and added greddy sandwich plate AN lines and Earl's oil cooler. Also fabbed up a brand new LARGER intercooler cold pipe with a Blow Through adaptor for my Ford Lightening Maf. Matched the size of the Q45 TB and reduced down to the 2.5" outlet of the intercooler. Took my time and replaced everything back the way it was.

I drove the car relatively easy for the first 500 miles, not boosting crazy or anything. Just the other day I removed the valve covers and retorqued the head studs to spec, none of the studs really moved much. Then just for the heck of it, I did a compression check and all came out good.

Now...I drive the car and go into boost...it's not boosting nearly as well as it did before. WTF?

Things I've done so far:

-Oil level was alittle low due to the oil cooler taking oil away from the motor when the thermostat opened. So I filled it back up to normal level.

-CAS was off a hair. I had marked where it was before I took off the head and its perfect.

-Boost leak check. Found a couple of leaks and fixed them all.
