weird alt. problem with my rb20

okay so today i ran my lower engine harness for my rb20 in my s13. im useing the stock ka lower harness and i hooked it all up and pluged in the alt. and put the two wire loom things on the rod coming off the alt and bolted them up. then to make sure my warblo was working i hooked up my battery. i hooked up the ground then tried teh positive and sparkes went flying. instantly removed it from the presence of the battery to save from any damage. so i took the wires off the alt but left it pluged in. tryed the battery again and it worked. everything worked. bumped the starter to be sure and engine spun. fuel pump turned on. everything. so whats up with those two loops? are they supposed to go on that rod? whats supposed to go on the screw? please help. pics of someones rb20 alt hooked up would be awsome. thanks in advance.
