Does it matter in what direction you have the lines going? Im plumbing it so the line from behind the head, under intake mani is the feed on the outer side of the center section, facing strut tower, and the return which is facing the engine block, is plumbed into the rectangular cube threaded into the block.

Do I have this right, or should it be the other way around?

There's no reason that I can see that would make this a one-way affair. So long as one goes into the heater pipe assembly, and the other goes into the fitting on the exhaust side of the block. It shouldn't be a problem which way they go through the turbo.
