Aye, you pretty much have to submerge the entire filter/intake point to suck in water because of how much denser it is than air.
Anyway, I've seen people get a small amount of water in the engine (very small), and simply run it without a cap of some sort (I can't remember what they removed, exhaust mani or oil filler cap) and get the water out. However, if there's any more than a tiny amount of water in there, the rods and/or valves are toast from trying to compress water.
