Mine has it too. At idle at a traffic light is when I notice it the most. Does it go away when you put it in neutral? I would think engine mounts, exhaust, or something in the drive line. I just had my transmission replaced and a ton of stuff done to the engine (still waiting on the paper with the full breakdown) and it still does it so I have pretty much ruled out anything inside the engine or transmission.
I have torn out some of the rusted, loose heat shielding and that seems to help with the rattling I used to have, but the vibration is still there. If I put mine in neutral, the rpms jump a little bit because there is no drag from the drive line and the vibration goes away. Eventually I am going to replace my full exhaust system from the manifold back and hopefully that will cure it for good.
Try this: With it in drive and the brake on while it is doing the vibration, hold the buttons to roll up all of the windows. The increased load on the alternator should make your rpms drop significantly. Did the vibration get worse? Now release all of the window buttons and shift into neutral. Is the vibration gone or still present?
Can you get a recording of the sound or at least describe what it sounds like? Does it rattle? Does it hum? Does it tick? Does the whole vehicle shake? Does it feel like it's coming from in front of you, behind you or right underneath you? Different things sound unique. An engine vibration will usually sound much different than an exhaust or drive shaft vibration.
