TypeX Positive wiring from starter/alt

k just finished inserting a typeX engine into a non typeX 180sx, and when i inserted the battery, i found out that i had 2 positive wiring harnesses. one is coming off the engine and the other is just hanging on the chassis.

i pulled wiring out (the one on the chassis) and then also found out the plugs off the TypeX wiring harness wont connect to the plugs on the fuse box.

does anyone know if i can just use the Non TypeX wiring? and connected it up to the starter/alt? will anything go boom?
