TWO Questions about Anti Theift System in 90 Q45

Just put a new engine in a 90 Q45 I bought. It WAS running ok but now it cuts on and then turns right off. Diagnosed as Fuel cutoff from anti theift system. The security light continues to blink even after I put the key in the door and turn it to disable the system. The light stops blinking for a second, then continues. I also think I blew some fuses trying to tuck in some wires in the fuse area above the hood release (the car was broken into before I bought it). Could the fuses have something to do with it? And how do you disarm the system? From what I know, they didn't use remote entry until 93 on these cars. PLEASE HELP!

The anti theft just interrupts the starter relay so the Q won't turn over -nothing else is affected.
