Hey Im sure this has been asked MANY times before and im sorry for the ignorance but ive been trying to find a straight answer for a while. I have a TT A/T ecu on a M/T tt, what needs to be taken care of in order for proper timing to take place? I read that the neutral switch (y/l) wire running through the relay box has to be grounded otherwise the ECU will set the timing to 25 deg btdc and cause loss of power and other wacky things. Is this true? Can I run an a/t ecu with a manual trans and not have to worry about switches causing timing retardy?

Get a chip for a manual and it will fix it, thats what my NA is running.

so the Z1 eprom is the best? Or can I just get the little chip and flash it and tune it with the same maps?

The auto ecu should run the manual car no problem. You can't run a automatic with a manual trans ecu.

What you need to do is complete the neutral safety circuit which will allow the car to think it's in Park or Neutral. It just won't start otherwise. But now your car will start with the clutch out, watch out for jumping into things if you aren't paying attention starting up.
