clutch not completely engaged?

check free play of clutch pedal, keep it as minimum as possible.

when shifting press pedal all the way down.

I may be totally wrong too, you know.

could be syncro's starting to go- but if it just started after clutch was installed, check clutch alignment.

Well, I've never had one of these apart before, but in other transmissions the shift fork has a couple plastic pads on it. If you drive with your hand on the shifter, it wears the pads on one side. So, it goes in fine from say 1st to 2nd, but grinds from 3rd to 2nd. SOmeone that has had one apart might be able to say if these are the same design.

Sounds very much like worn syncros. Start training yourself to match revs when you shift and the problem may all but go away.
