If you do end up removing your transmission pop open the front cover, (should be like 5 bolts) there will be three holes in the bellhousing that are used like bushings to keep shifting rods in place, all these rods should be in the even with eachother (as far as protrusion) . If not that can cause problems similar to what you described.
other than that your best move would be a new transmission, typically $150 of cl, just make sure it goes into every gear, and spins in every gear and it makes no obnoxious bearing rubbing noises when you turn it.
