have you gotten your flywheel re-surfaced? a worn/warped flywheel would make that sound...but i dont know why it would only start after you put the new clutch in.

The problem is your transmission mainshaft and/or countershaft bearings. I had the same problem here recently. There are 6 bearings alltogether in the transmission, 3 on the mainshaft and 3 on the countershaft. Usually only one of those is making the growl but I'd recommend replacing all 6 as you have to fully disassemble it anyways. The problem it that if you've never rebuilt a manual transmission its not a good idea to dive into this by yourself. I'd like to think of myself as a rather competent mechanic as thats how I make a living and when I undertook this project I ended up replacing the transmission 1k miles later because I put in a synchro ring backwards and I even had help from a Nissan technician from next door. Hope this helps.
