transmission noise?

So i changed my subframe bushings the other day and was test driving the car. but i started to hear lots of noise from the transmission. it sounds like grinding noise and maybe thats something loose. the gears go in nicely and there is no grinding when i shift. i added more fluid to the transmission and same thing. however, it only does it at certain RPM. i started to mess around and it happens around 2200-3000 rpm. doesnt matter what gear it is in or if it is in neautral with the clutch pressed in or out. the noise is louder when i decelerate in gear and its in that RPM range. its less if i am in partial throttle and no noise in WOT. i was thinking that it may be the throw out bearing becuase it has been makin a slight whinding noise when i am parked and press teh clutch in and out. what do u guys think?
