Just the lower harness, from the looks of it in my FSM. Ill go out and double check tommorow as I cant see anything right now and my flashlight is dead.

From the looks of the harness layout there are two connectors wired into the main harness. One that connects to the lower AT model harness and one that connects to the lower MT model harness.

about the trany harness I'm doing a trany swap on my s13 HB but i look around to find out if the harness on the auto i'm driving now will be the same connectors for the manual trany or do i have to do some moding to get the manual trany to work

Like I said it should be wired for both from the factory with 2 sub harness connectors, one for AT one for MT, to mate to their sub harness, by the looks of it. Ill look on my 96 and possibly my gf's 92 tommorow. Never actually gotten around to do this yet so I cant be 100% but its happening asap :).

96' fsm states 105 -112 ft-lbs, which should be the same for earlier ones being the same block and all.
