Is the car running fine? If so, leave the intake in. Only thing that would be voided is the factory air filter warranty, meaning that after this, if you were to take out the intake system and put back in the factory set up, and they were smart enough to note that at a previous servicing you had an "aftermarket air filter setup" installed, then they will not replace the stock air filter for free and they'd charge you for it. That's the ONLY thing that they can void on your warranty, and nothing else.
Rule of thumb, keep all factory parts that you have replaced with aftermarket ones, that way if something were to happen to the engine while still under warranty, you can still have it serviced without coming out of the pocket simply by converting everything back to stock. Just don't go to the same dealership that you went to previously with all the aftermarket components installed.
