Tire rubbed harness, weird issue emerged

Ok guys I'm coming to you as a last resort. I recently dropped my car with stance coils and my tire rubbed the harness in my driver wheel well. It only rubes 3 wires bare( a pretty good gauge white wire and a small blue wire and a small red and something stripped wire), I re wrapped em and tucked the harness to prevent the issue. However my alt is no longer charging my battery and my car is sputtering under high rpms, about 3000-3500 rpms it breaks up and back fires like crazy and won't let me acc. Any info would be greatly appreciated, dunno of I fried something from those wires crossing.
