First off the FSM was made up by techs working by the hour.. so any little details they can get anway with, they do. Don't trust pictures, I have counted the wrong number of teeth and links in my FSM.
Now if you are worried about the timing, realise that there are two TDCs.. one at the top of the compression stroke and one at the top of the exhaust stroke. So basically that chain is not going to match up every time it comes around.. and it actually doens't line up that much at all.. maybe once every 50 strokes, I'm sure someone could do the math on it if they cared to.
Unless a tensioner or the top sprocket bolt is loose there is a very small chance of the chain actually jumping. I've had mine jump before so I would know =)
But if you are still worried about it.. you have it all torn apart.. just reset the timing yourself.
