i rebuilt my motor, deck the block and shaved the head. Sohc by the way, when i was putting on my new timing kit, i put the cam notch straight up, and the marking was pointing 3oclock and if the put the crank notch straight up (tdc) the colored links dont line up. they only line up if the crank notch is like this ( \ ) so should i take it apart agin and put the cam and crank straight up and not line the links up?

Assuming everything is assembled correctly and the right part number, use the timing marks. They were put there solely for the purpose of timing the motor.

i was gonna say, when i put the crank at 11 o clock \ like that, the first piston and the back one are up and the two middle ones are down, is that cause the blocked was decked?

No, that's the shape of the crankshaft. Almost every single inline-4 is built the same way in that regard--#1 & 4 and 2 & 3 are companion pairs.

Decking shouldn't have removed much material. Maybe 2 sheets paper thickness at the most. Same for the head.
