I noticed when looking online to purchase a new thermostat for my 09 QX56 it shows a traditional flat style gasket, but I do not see where that would fit unless that gasket goes elsewhere. Is not the thermostat housing cover sealed when the new thermostat is installed by the rubber seal that goes around the outer edge of the thermostat, so that when the cover is placed over the thermostat then the 3 bolts are installed when torqued correctly it is sealed by the oval gasket which is around thermostat. I just want to confirm this is correct.
I do not have a FSM, wish I did. Does anyone know what the torque is for the 3 bolts that bolt the thermostat housing on? Also does the jiggle nipple orientation matter when installing the new thermostat.

The 'stat housing should just have an o-ring. There's a complete FSM for your ride here in Nico, see CO-22 here for the thermostat:

Thank you so much for that. On page CO-22 It shows number 10 which is called the water inlet. I was calling it thermostat housing), anyway the torque values for the 3 bolts that attach the water inlet are what I am looking for, I am not quite sure how to read what is listed on the exploded view diagram. It shows 20.6 (2.1, 15) not sure which of these is the torque all the other bolts in this diagram have the exact same numbers listed, surely all these bolts in this diagram don't have the same torque values? So would the torque be 20.6?

The 20.6 is Nm, lbs/ft is 15 (legend at the bottom right of the diagram). They're all 6mm screws, so 15 is certainly reasonable for all of them.

Question, how important is it that the jiggle valve on the thermostat is at 12 o clock aligned with the alignment projection like shown in image on CO-23? The thermostat I purchased today is made in Japan but the jiggle valve does not sit at 12 o clock when positioned in there properly, if I put it at 12 o clock it will not even sit in place properly. I will shown 2 images, one of old thermostat and one of new one so you can see the difference in the two.

Anything between 10 and 2 is generally okay for the burp hole. Between 9-10 or 2-3 the 'stat will still open but you may have problems bleeding the system. Below 3 or 9 the 'stat probably won't open and it will overheat.

I am having trouble finding torque specs for a few things. I just installed a new starter, so I need the tore specs for the 2 starter bolts, intake manifold bolts, the 4 throttle body bolts, I think those are the main important ones that I did manage to find the FSM here on NICO that you linked , I looked in engine fuel, and engine cooling but could not find torque settings for the 3 areas I need, is there not a section that shows all the torque values for the different areas and parts in the FSM somewhere, I am still learning to use the FSM but I could not find the page number or section for what I need in the sections I looked in. I greatly appreciate your help VStar650CL. I

I done some more digging online and here is what I could find. Throttle body bolts are 74 inch lb. and the intake bolts are 73 inch lb., it was listed for the VK56DE engine not specific to just my 09 QX56 but it should be correct, it is all I can find so that is what I am going with.

I sure do appreciate your help. I got it all done except for refilling the coolant, I have to drag out my vacuum fill tool kit, only 2nd time using it, first time was 2 years ago when I replaced the radiator. I hope you have a great weekend. Thanks again for all your input. :mike
