Rotors can usually be cut as long as there isn't any evidence of overheating or hot-spotting. Overheated rotors will be noticeably blue across the entire swept area, and you'll generally know it happened because you'll have smoked the brakes. Rotors with hot spots will have small areas of blue in an otherwise normal-looking swept area. Hot spots are usually the result of a defect in the casting, so cutting will straighten them out temporarily but the pulsation will return. Lastly, if the runout is very severe (more than about 0.025" measured with a gauge, or a total 0.045" cut between the inside and outside surfaces combined) it may also indicate a defect that will return, so it's best to scrap it. Since you changed the pads recently, it's generally fine to reuse them as long as there was no overheating. The contact surfaces should be scuffed with 80 grit sandpaper and then scrubbed with Brakleen before reinstallation.
