So today I have emptied the gas tank and cleaned it, changed the distributor cap with new ones with new ones. I also put in new spark plugs and spark wires.

any Ideas on what I should do next?

is it me or do I also hear the dreaded sound of the timing chain rattle?

I changed the fuel filter when I did the tune up. Car has always ran like this as far as I know since I sent it to a mechanic to get the motor swapped, effen mechanics didnt know what they were doing. I sent it to mechanic because I didnt have the tools/time/place to do it in the cold =[.

The motor was from an S14, so maybe the messed up the timing?

but yeah, the tank was really dirty like a slut.

but from this point I dont know where to start assesiing any issues.

I noticed that the car wasnt smoking anything, and that when I took off the MAF sensor it would run normal-ish with out stuttering but when accelerating it lacked power. =[so perhaps its a vacuum leak? But I also noticed that the clock on the dashboard wasnt working/ showing time so that might be a short circuit, right?

yeah... check ALL of your vacuum lines... cuz every time i do something in my engine bay and have to take out my intake, i always forget to put a vacuum line bak in... and when i do my engine runs like yours but ends up stalling...

so that must me you have a vacuum leak good enough to make your car do that... but find it and i may be a small problem... plus, u they were bad mechanix, so its even more possible

does it still have all the egr crap? there is a little right angle rubber hose that always dry rots

my car ran like dogcrap till i changed out the TPS and temp sensor. now it runs much smoother.

So the Car runs smoothly now , but on the flipside the only issue that I am now having is that I need to buy another working ECU because the one on the car is now trash. But before I do this I need to find a short circuit.

Thanx to Clain, Me and my father realized that the throttle was manipulated so that it could work the Ecu that was broken. We found this out through system of elimination because of the RPM rate through both good working Ecu's and the non working one.

So here comes in another question, where are the most common the short circuits, or the ones that you guys have stumbled upon?

MAF, MAF plugs and wires ,bad timing could be off ,distributor could be a tooth off ,fuel filter,vacm leaks too many things that can throw it off, theres probably more im forgetting

do a nice tune-up like...: mighty auto parts engine flush/fuel system clean[worked for my brothers sti], fuel filter[if that hasn't been mentioned, check your belts, timing, spark, do a compression test, use better oil?, and um.. change all fluids(transmission, engine + brakes). If the stuff that is mentioned doesnt work for your car, id just do a swap.
