You can probably swap them out, although it'll probably be a pain in the rear. Just make sure that the transmissions came from the same type of motor so that the bolt pattern to the block should be similar. Also if you are moving the starter to the other side of the motor then you are going to probably have to find a way to wire it on the other side.

I don't know about an 04 specifically, but I'm looking at a disassembled 03 and the bellhousing is integrated into the main case of the transmission.

That is to say, someone else would have to tell you if you can take the main and input shafts and all the gearsets and all out of the 06 and install them to work in the 04 main case/bellhousing.

There's a small tailshaft that bolts on to the end of the main case and then a "bridged" or extended shift linkage mount bracket on the very end.

On the back of the engine and the front of the transmission, on an 03, at least, there's provisions for a LH or RH starter. Is the starter on the 06 on the driver's side? If so, doesn't the 06 have dual starter...ports also?

Any updates to your project? I'm attempting the same project with an '07 going into an '04. A Nissan Tech advised me that the '07 will bolt on and work, but the starter will have to be moved to the other side. He also mentioned that the internals can be swapped, but im not certain about how convinced he seemed...
