All the brake lights, including the spoiler light, are on the same electrical harness and fuse. If the spoiler gets a signal then the brake lights are also, unless a gremlin has chewed through some wiring. Pull out the brake lamp modules by squeezing the tabs and examine the bulbs, sockets and wiring for evidence of melting or burning. It's also easy to check the circuit with the module removed using a voltmeter and a helper to depress the brake pedal.

The brake lamp sensor, losated below the trunk lock, does not control the shifter or the brake light function. It only notifies you that there is a problem in the circuit. I haven't had your problem so I can only comment on what I've read but the switch you replaced under the brake pedal and loose shift linkage are possible culprits but I don't think it's related to the non-operative bulbs.
