ok i went to bolt the transmission up to my sr so we can drop it in the car, and it wont go, so i stuck my driveshaft in put it in gear and turned the drive shaft while trying to get the transmission to go in and nothing, so i loosen up my pressure plate and put my clutch alignment tool back in and keep sliding it in and out while im tighening the pressure plate back down to make sure it stays aligned, try to slide the transmission in and still nothing, the end of the shaft slides in and i had a jack under the transmission and it was perfectly lined up with the motor but i just can get the splines to line up or something, is there something im missing here? or some kind of trick to getting it in?

ive put trannys on my KA before so i know what im doing but ive never had this problem before

Double check to make sure that the splines for the clutch match up to your input shaft. Remove the clutch and verify that the clutch is correct.

After that, check to make sure there aren't any burrs on the input shaft that could cause it to get stuck. And make sure that the pilot bushing doesn't have any burrs or a lip on it that might have formed when you put it in the crank.

Lastly, a little antisieze on the tip of the input shaft will help it slide into the pilot bushing easier.

I had a similar problem on my S14 SR20 swap, my ka motor and transmission went together like butter. However my sr transmission wouldnt go any further than sitting on the dowel pins. So I just put the transmission bolts in and tightened it down a lil at a time on both sides until came together. I think the new pilot bushing I used was a lil tight and doesnt want to let the input shaft go in easily. Anyways just tighthen them evenly you should be fine.

haha i had this same problem with my sr and transmission. my pilot bushing was not alowing the transmission to slip in all the way so i did what you did and tighten the transmission bolts evenly and bolted it together. like you said the bushings can be tight.

yeah i got it together, it took alot of wigling and pushing but i got it close enough to start one of the long bolts and tightened the bolt to get the transmission closer so i could put the rest of the bolts in, i was expecting it to just slide right in like on my KA lol
