sohc to dohc transmission question

I'm doing a sohc to dohc swap on my hatchback and was wondering, are there any disadvantages to leaving the sohc transmission with the new motor? Are there any weird flywheel clutch cominations I will have to worry about?

everythread i see says no. But as far as transmission differences. I remember reading something about the dohc has longer shift rods. Whatever that meens.
