The sensor that used to be in the intake box is an intake air temp sensor. Secure it somewhere underhood near the new intake filter and it should be ok. The better brands of intakes come with a mount for it in the cone or tube so it can accurately sense intake air temp, but if you mount it near the cone, it should suffice.
The black hose goes to the Air Injection Valve (AIV). Unless you are in California or have visual emissions inspections in your area, you should just remove this system. The AIV uses exhaust pulses to put some exhaust gases back into the intake to lower emissions. It is similar to EGR, but as you can clearly see, your KA24E has an EGR system AND AIV. The AIV isn't bad theoretically, but over time, the valve will malfunction and sticks. The AIV was enough of a problem that later years 240SX's did not use it. If you are not California emissions equipped, the removal of this system will NOT trigger the check engine light or affect drivability.
To remove the system, you have to plug the hole it leaves in your header and the hole in the intake as well. There are also a couple of vacuum lines that come off of it; trace them down and just cap the nipple at the source.
I still have an extra cap for the big hole the AIV will leave in the header (basically a large short bolt) around my house somewhere. PM me if you can't find one.
