Major differences for the SE are:

stiffer suspension, Power locks, 5 lug, 16 Inch alloy wheels, Trunk Release (although MOST base models have this), Cruise Control, Power Mirrors. Foglights and Sideskirts,

I personally would wait...when buying a car, patience is a must. I waited for several months and found my SE...I have only benfited from it...It had a LSD (factory), 5 lug, and a 5speed...perfect platform for further mods. I was able to go right to Z32 brakes...In the long run, I thinks its best to start with the best platform you can afford/find...

My base model does not have power locks, trunk release, or cruise control, its a base without any options except A/C.

my base model had power mirrors, windows, locks, and cruise control. Sorry about the hijack but is there anyway to get under neath the car and tell if what sort of diff. mine has? just curious. And trunk release, you talking about electronic or the pull handle on the left of the drivers seat.

Depends on your plans.

If you plan on going all out, then just get a base model. If you are going for a few bolt ons or even a lightly modded SR, then mabye get a SE. I wanted a base, but I was lucky enough to find an S13 SE w/o sunroof so I snapped it up.
