I have a 94 4x4 hardbody. After a 11 hour drive and then a night sitting it now emits a scraping noise from beneath the car. It sounds almost as though I have a recycling bin stuck underneath or something. It occurs when the transmission is engaged and not in neutral or when the clutch is in. It is hard to tell exactly where the noise is coming from because it only occurs when the car is moving so the best I can do is stick my head out the window. It had a rebuilt transmission put in earlier in the year and I'm pretty sure the clutch was changed too. Any ideas?

Bad throwout bearing maybe.

have you gotten under the truck to see if you have a broken exhaust hanger and it's rubbing/vibrating against something?

I also noticed today that there seems to be some fluid leaking from the transmission area, both in the front and back from near the transfer case. I do in fact have a broken bracket but fixed it more or less and can't see where it could be scraping.
