S14 OBD1 5speed swap issue/

Need some help here guys. Here's the run down: I swapped my S14 to a 5speed and it has run fine with no issues until I swapped out the ecu for a m/t ecu yesterday. now it wont let me over 60mph. The only DTCs its throwing are for egr (which I have fixed) and knock sensor. I don't have any of the sensors other that the speed sensor hooked up, but, everywhere I've searched says that the car will run fine without the sensors hooked up. Any help is greatly appreciated and thanks in advance.
