My bolts are steel and my calipers are aluminum.
They don't fit more than 1/2 turn-which I why I think the thread pitch is different.
I know that I can screw in the bolt with a ratchet. However, the bolts doesn't doesn't go in smoothly which is weird because the bolt is clean and lubed and the caliper hole is brand spanking new.
I don't want to mess up the caliper and I already see the thread a little wiggled in the first mm.

You'll need to get 300zx specific caliper bolts. END of story.
You'll either need to get them from a junkyard or dealer. Again, they are VERY specific. They aren't just a regular bolt, so don't try to cob something together.
You're either going to have to go to a junkyard or Nissan dealer. If they're interchangable with the Q brakes, you can use Q45/J30 bolts too.

I was pretty sure it was the same thread but I didn't want to be wrong and f*** up my new aluminum threads.
I doubled checked and its the same part number for S14/Q45/J30 bolts.
Maybe I'm misunderstanding you: what is bur? From context, I'm picking up that the thread is the correct pitch but perhaps has a little slag in it. I don't see how a wire brush is going to fit into a 12mm hole.
My best idea is to either bolt it in or retap it.

When it comes to Z32 Aluminum calipers, make this your MANTRA.
Run a tap and die set on EVERY thread and bolt that will go anywhere near them. This is especially important if you tear the caliper apart to rebuild it. It's time consuming and slow but 100% worth it!
As a side benefit, tapping the holes will help you figure out the thread pitch of the mounting holes. (Which are not aluminum, they have steel inserts and should be 12 x 1.25) Only thing is it can be hard to find a metric set with the thread pitches you need, but well worth it if you do.
