When I turn the key over and the engine starts is runs for about 6-9 seconds. The RPM's move up to 2500 RPM's and slowly it increases up to 3500 and dies off, same result every time.

Could it be a vacuum issues?

If yo ususpect vacuum, then check all of you lines. First thing I thought of when I read your post was Throtle Position Sensior.

I'm pretty sure that the vacuum lines are hooked up in the properly. I used the vacuum diagram under the hood to route the lines. I did find one vacuum hose on the throttle body that had a crack almost all the way through, I replaced it and it didn't make any difference or fix the problem.

I didn't even think of the Throttle Position Sensor. Can you fix a problem like that without replace it or should I just go buy a new one?

A sensor left unplugged can cause issues like this. Check your all your connections and if you still think it's vacuum put a vacuum gauge on it and look for 15-20 InHG anything below that indicates a leak somewhere.

Sensors are all accounted and plugged into the proper positions. I'm not throwing an engine check light or anything so I have a good feeling that electrical wise and everything connected to a sensors are working properly.

Where exactly should I plug the vacuum gauge into?Anywhere, it will read below 15-20 InHG if I have a leak?
