You need to be more specific. I THINK you're asking how to line them up with the body lines.

To do that, pop the hood and loosen the bolts holding the headlight to the body, don't take them off, but just loosen so you can wiggle it a little. There is also another bolt under the headlight (behind the bumper) that attaches to the body as well. Loosen those and line it up the way you want, then tighten them.

The new headlight motor we put in will not adjust to the right height even after adjusting the motor knob and the linkage arm, when the lights are off I have the one headlight closed and the other headlight with the new motor about 3 inches off fully closed position.

you can manually crank it down to get it to the closed position. Then it will be matched up to the other side.

what about where the linkage arm bolts to the motor's output shaft? if its in the wrong position then it won't shut right now matter how you adjust the linkage in the middle.

You have to loosen the arm bolt, and move it how much its offset now. Then tighten it and see if its ok, if not adjust as needed. Took me bout an hour to get perfect. Have fun!
