The SAFC takes the signal from the MAFS, and sends an alternate signal to the ECU. So you can use ANY MAFS. The SAFC does not specifically control any of the injectors. What it does is tell the ECU "there is 50% more air flowing" than there actually is, and the ECU tells the injectors to flow 50% more fuel (or whatever its built in ratio is). So you cant just program an SAFC for specific injectors, you can only hope the ECU can send the right signals to those injectors. If you want to get different injectors, the best way is to move up to something larger like a Power FC, or some other corresponding engine management system.
