RPM Fluctuate Sometimes but only cruising to a stop

Hi so i just recently fixed my alternator and my car is back up on the road.
But the problem is that whenever i cruise to a stop the car drops from 800RPM - let say 500 - 600rpm then it goes back up to 800RPM and idles fine afterwards.

Im just wondering, why does it do this sometimes?
I think i started noticing this when i had a 3" catback installed to stock KA24E headers?
