From my experience, it's possible, but the results are mixed. The stock Bose 6x9 are approximately 2 ohms impedance, and I replaced a blown pair with 6 ohm Kenwoods (the standard impedance for a speaker is 8 ohms).
The result is that the stock Bose amps could not drive those 6 ohm Kenwoods, even at full volume. The original door speakers were overpowering, even with the fader adjusted. If your 6x9 replacements are 8 ohm, then the effect would be worse.
I was able to find replacement 6x9's on Ebay, and I yanked out the Kenwoods.
