I just replaced my rear rotors and brakes and performed the bed in process. I have since driven about 500 highway km. It seems like the pad is not making full contact to the rotor - it is the same on both sides. I have the brake pads in the proper locations in the caliper.

I cleaned and lubed the slide pins. I am going to take ot back apart tomorrow morning and inspect. Anything I should be lookong for that would cause this?

Actually, now that I am looking. It seems like the internet is saying the metal wear indicators should be at the base of the rotor, mine are at the top, would this cause an issue?

It shouldn't, unless the springs are bent. There's no rule for top or bottom, that depends on the construction of your brakes. The rule is that longitudinal taper (end-to-end wear) of the pads is almost always faster at the leading pad edge than the trailing edge, so the leading edge will thin out first. In the case of your Rogue rears the leading edge is at the top because the calipers are located forward of the axle, so your location is correct as-is. If the calipers were located aft of the axle then the leading edge would be at the bottom and so should the indicators.

Vis the swept area, is that similar on both sides? When pads break in, the outer swept area of the rotor will always smooth out faster than the inner simply because the outside diameter is travelling faster (linearly) than the inside, like any wheel. So if that pic represents only a limited number of bedding stops, they probably just aren't finished scrubbing in.

Based on the condition of the caliper in the picture, would it be prudent to also check that the piston is moving freely?

Yep, wouldn't hurt to double-check with all that rust. +1
